Routing out nose ribs

Quick question............. I have my nose rib patterns....I want to use a router pattern bit to copy my patern........ Is there a good way to hold everything together? I noticed in the builder manual it says to "use 5/8" finish nails to hold both pieces together" this wont hurt anything, or compromise the structure in anyway, will it? It seems that this is about the only way to clamp the two pieces together.
